I always thought hobbits just kinda... appeared. That no one really knew where they came from... But it makes sense that they were men once...

The hobbits were found mostly in the north of Middle-Earth [so we assume they come from the north, exactly where we don't know], and around the Third Age the hobbits moved NorthWest to found the land of the Shire.
